New update script made upgrading now impossible

you mean temporarily to 644

No, in the "older" way of upgrading, I could trick the script and keep it from overwriting my config.php with 'nothing'. After that first step, I changed it back to 0644 and continued the upgrade.
In the new situation, this is no longer possible.
